Работа посвящена моделированию взаимодействия транскрипционных факторов с ДНК на примере генома дрозофилы (Drosophila melanogaster) и транскрипционных факторов, регулирующий эмбриогенез. Предложен новый метод вывода вероятности связывания транскрипционных факторов с ДНК, учитывающий механизм короткодействующей репрессии для белков-репрессоров. В результате этого механизма белок-репрессор делает локальную окрестность молекулы ДНК недоступной для связывания других белков. Получена аналитическая аппроксимация вероятности связывания в виде функции со следующими тремя параметрами: 1. число молекул транскрипционных факторов, связанных с ДНК в равновесных условиях, 2. масштабирующий коэффициент для энергии связывания, 3. вероятность короткодействующей репрессии. Значения этих параметров были оценены в результате применения выведенной вероятности связывания к экспериментальным данным по связыванию белков Bicoid, Caudal и Giant с ДНК дрозофилы в ходе раннего эмбриогенеза (данные ChIP-seq). Полученные значения параметров дают новую количественную информацию о регуляции генов и могут быть использованы для разработки более точных моделей.
The work is devoted to modeling the interaction of transcription factors with DNA on the example of drosophila melanogaster genome and transcription factors regulating embryogenesis. A new method to deduce the probability of binding transcription factors to DNA has been proposed, taking into account the mechanism of short-acting repression for repressor proteins. As a result of this mechanism, the protein-repressor makes the local neighborhood of the DNA molecule inaccessible for the binding of other proteins. Analytical approximation of the binding probability as a function with the following three parameters was obtained: 1. number of transcription factor molecules binding to DNA in equilibrium conditions, 2. scaling factor for binding energy, 3. The probability of short-term repression. The values of these parameters were evaluated by applying the derived binding probability to experimental data on binding of Bicoid, Caudal, Giant, Hunchback and Kruppel proteins to DNA of drosophila during early embryogenesis (ChIP-seq data). The resulting parameter values provide new quantitative information on gene regulation and can be used to develop more accurate models.
